USS Constitution gets Navy funding because she is still on the register of Naval Vessels. The other museum ships are not, and by law the US government cannot fund them, so they are dependent on state...

Location and secondary uses of the museum ship also matter. Look at the Intreid. They have done a fantastic job keeping interest in the ship and rotating out exhibits.
